The data that gets transferred over to the PC is only some of the stuff on your SD card (mainly pictures, musics, extra data, etc). The transfer validates that you actually purchased the games so they will work on your new system. (Hence why illegally downloaded games on your SD card will not be read by your system)

 

I'm also pretty sure you will have to redownload your digital games again from the eShop, but don't quote me on this.

Thankfully, I don't own any digital games on my 3DS, so that shouldn't be an issue.

I guess I'll be buying my new 3DS before I get rid of the one I have now.

Actually, Nintendo does offer what they call a remote system transfer. It's what I did when I got my New 3DS XL. All you need to do is save your save data from your SD card onto your computer. Then, once you get your New 3DS, call Nintendo and give them the serial number of both your old and New 3DS's. You also need to give them your Nintendo Network ID. Then, they will initiate the remote system transfer. After a few days go by, you will be able to link your previous Nintendo Network ID to your New 3DS. Put in the SD card you transfered your save data to, and presto, you've done a system transfer!

I'm going to wait for the standard n3DS to be released in NA, which may be never...

After reading up on the remote system transfer, it does seem that this system transfer is perfectly fine, but I'm not sure if your saved data will be transferred as well. Assuming that all your saved data is copied to your SD card/PC, then it does make sense that your extra data would be transfered, but I'm pretty sure that not all saved data are transferrable to the SD card/PC so I'm pretty sure there is a risk of saved data being lost..

Again, I'm not too sure about this, so I may be wrong but I like to be certain that the system transfers everything.

Nintendo news of 27/02/2015: *yawns* I'm sleepy. 90% percent of the time, nowadays.

  • Global weekly charts, week ending Feb 7th: during the week before the release of the N3DS, the 3DS family sold 95k units (somehow, an increase of 6% compared to last week), and 436k games were sold (a drop of 18%). It's best selling games were Pokemon ORAS with 64k units, SSB3DS with 32k units, YW2.5 with 25k units, and Lost Heroes 2 (released in Japan) with 21k units. Lower in the charts are Tomodachi Life, AC: NL, NSMB2, Mario Kart 7, Pokemon X/Y and SMT: Devil Survivor 2. The Wii U sold 44k units (an increase of 19%) and 227k games were sold (a drop of 14%). Only 4 Wii U games are foun in the chart: SSBU with 34k units, Mario Kart 8 with 25k units, 3D World, and Captain Toad: TT.
  • Update on milestones: SSBU and 3D World have passed the 3 million mark, NSLU the 2 million mark, DKC: Tropical Freeze the 1 million mark, HyWa, Lego City: U and Pikmin 3 are practically in 900k units, and Captain Toad is past 500k units. 3D Land passed the 10 million mark, Pokemon ORAS is close to 8 million, SSB3DS is close to 6 million, and Tomodachi Life is veeery close to 4 million.
  • 2 new Amiibo ads released in the UK, one featuring SSB3DS and the New 3DS, and another about Mario Party 10 and the Super Mario Amiibo line!
  • I'm becoming very picky on what articles I choose for this post.

I really appreciate the advice, but I think I'm just gonna go ahead and transfer it directly just to be on the safe side. I don't want to risk anything being lost, especially since I'm in the middle of Majora's Mask.
