Nope. Nintendo has a good relationship with Atlus already. Sega even more since most Sonic games are exclusive to Nintendo (but not all). Should be good news for Nintendo. 

So does this mean we won't be getting anymore Atlus games localized ?

If so then f#ck SEGA for purchasing them I would have preferred Square to do it.

At least this means SMT x Fire Emblem is safe and should not have problems in development (other than some delays I imagine).

It depends on what degree of acquisition we're talking about here. If Atlus' corporate culture is preserved, then their degree of localizations will largely remain untouched. If Sega's degree of control is more direct, then localizations will suffer more.

Atlus USA's continued existence is sign to watch for.
