"Some of the best indie games in the last several years: Cave Story, La Mulana and Tokyo Jungle."

That reads like the reason why Nintendo says "no" to Japanese indies.

I agree.

Tokyo Jungle was considered one of the best indie games? I am confused.

Are we talking about it being indie or it being one of the best indie games?  Because Eurogamer.net gave the game a 9/10 so the article is probably just using that as a qualifier for "one of the best".  http://www.eurogamer.net/articles/2012-09-24-tokyo-jungle-review

I don't think most of you understand how different the Japanese indie scene is from the West. First of all, the Japanese indie scene is fragmented. Very few indie devs are like the people behind Cave Story, LA Mulana and the original idea of Tokyo Jungle. More of them develop Doujin games, which are made quickly by a couple people and aren't really as a company. There isn't something like Steam or GOG to publish their game. Instead of actually working on a game by themselves, A number of them try to submit it to companies and get little in rewards for the concept.
