My favorite game on the genesis was Shining Force, it was amazing, I lost count of how many times I beat it.  Shining Force 2 was good, but I like the first one the most.

Most people prefer the second one, but like you, I prefer the first. I lost count of how many times I beat it. At least 15 I think.

That's not to say Shining Force 2 isn't great, because it is. Part 1 is just a little bit better in my opinion.

Not sure what you have and have not played but here goes.

Earthbound, which is now on Virtual Console (Wii U, not sure about Wii)
Super Metroid
Metroid
Chrono Trigger. Definitely get this if you haven't played it. It's available on SNES, DS, VC, even iOS and Android.
Mega Man 2 - X
Super Mario RPG - Legend of the Seven Stars
Super Mario World
Donkey Kong Country
The Legend of Zelda: A Link to the Past Majora's Mask
Super Mario 64
Legend of Zelda: Ocarina of Time. If you have not played this you owe it to yourself. It was a revolutionary game at it's time and some still consider it the best game ever.

I think that covers some of the must-have games and it will definitely get you started, unless you want to get into the early Final Fantasy games, but I'm not a big fan of that series so I won't recommend it.

This///

If you want some idea's, check out my game collection, I own pretty much every SNES/N64 game I want.

I would add:
Ranger X - Genesis
Starfox 64
Kirby's Dream Course
Front Mission (SNES remake, only available on DS outside of Japan)
Breath of Fire II (better on GBA)
Secret of Mana
Final Fantasy VI
TLoZ: Link's Awakening
Wario Land II & III

and if you're interested in Playstation:

XenoGears
Suikoden II
Chrono Cross
Final Fantasy Tactics
Front Mission 3
Final Fantasy IX

Also if GBA counts as Retro

Metroid Fusion
Golden Sun 1 & 2
Fire Emblem & Sacred Stones
Advance Wars 1 & 2

Snatcher

In the name of saying something which hasn't been done to death, let me skip to my personal favies. I love these games to death, but they're not that popular among vintage gamers.

Parasite Eve: Action horror RPG. Great soundtrack, visuals, and the one story about evolution I actually approve of. Not to spoil too much, but a particular location you briefly visit near the beginning of the game becomes my favorite dungeon of all time at the end.

Parasite Eve 2 : Tank controls done right. The M4A1 is an awesome weapon that you can put all sorts of attachments on. It's nice to play a survival-horror game where the bayonet is actually a valid weapon, even compared to a laser or grenade launcher. Again, good cinematography and phenomenal gameplay, but the story's kind of a notch down from the first one.

Mandatory footnote: PE2 has a really long learning curve.

Tenchu 2: Sick of Naruto? Want to see ninjas actually act ninja-like? Look no further.

I tend to find Nintendo games age the best.

I'd recommend

Punch-Out! (NES)
Super Mario Bros. 3 (NES)
Megaman 2 (NES)
Super Metroid (SNES)
Earthbound (SNES)
Donkey Kong Country (SNES)
Yoshi's Island (SNES)
Sonic the Hedgehog 2 (Genesis)
Final Fantasy VI (SNES)
Chrono Trigger (SNES)
Zelda: Ocarina of Time (N64)
Super Mario 64 (N64)
Metal Gear Solid (PSOne)
Final Fantasy VII (PSOne)
Final Fantasy IX (PSOne)

N64 and SNES are great, some of the best ever. But if you truly want the classic gaming experience, you have to go play some of the NES gems.

SMB 1, 2, and 3
Zelda 1 and 2
Metroid
Kirby
Mega Man series
Contra series
TMNT series
Double Dragon series
Battletoads
Star Tropics 1 and 2
RC Pro Am
Crystalis (highly underrated rpg)
The Dragon Warrior (Quest) games, and the first Final Fantasy
etc. etc.

There are just a lot of great classic games on NES

As for SNES, Final Fantasy IV and Super Castlevania IV are two of my top fav. games of all time, highly recommended. Illusion of Gaia and Breath of Fire are also really up there, as is Chrono Trigger and honestly FFV and FFVI. Demon's Crest is hard but amazing. Super Ghouls n Ghosts is the same, although kind of even harder because of the jumping. And of course, Super Metroid, Super Mario World, Donkey Kong Country. MK1 and 2 as well as Street Fighter II are really good ports on SNES.

So there's some suggestions.
