I just use an FLV player for saved FLVs. No reason to convert then!

Xvid or Ogg Theora. I'd go with Ogg Theora for a slight advantage in quality but Xvid for compatibility.
All of AVI, WMV and MPG are not good options (mainly because many people like me can't play them on my computer).
Ubuntu. Linux for human beings.

Like some cleverly told you at start, any recompression will degrade your file quality.
So the solution is pretty simple : if you want the best quality, keep the FLV, as that will be the best quality you'll get.
BTW, AVI is not a codec, it's a container. Perhaps you meant XVid, but clearly you're confused about all this.
