Does Tatsuya count bundles?

I do not think so, even so their might be a low amount of bundles at that store.
I think Hiska quoted someone saying PS4 > PS3.
Edit: Yeah checked back, he quoted Tsutaya saying PS4 preorders > PS3 preorders. So either people did not preorder PS3 version or they do not count PS4 bundled version.

GamesMaya.

GamesMaya said PS4 was the main.
But Tsutaya also said pre-orders for the PS4 were higher:
新作「サイコブレイク」予約件数はPS4版の方が上。
pre-orders for The Evil Within (Psycho Break) are higher on PS4 version.

But in their weekly ranking PS3 > PS4. So, I guess people without pre-order bought the game, but the final numbers should be close. We have to wait until Media Create.

You don't need to translate for me (too much anyway). ;)
Did pre-orders from Tsutaya include the bundle? Since their usual rankings don't as far as I remember. If not, then ya, there were more purchasers who didn't feel like pre-ordering. Heck, I wonder if in general PS4 doesn't see unusually larger numbers of pre-orders over the PS3 version of the game even if sales don't ultimately show it so. It has seemed to me like the PS4s sales have been much more front-loaded and then gone compared to their PS3 equivalents (even if the PS4 version gets higher numbers overall).

Usually they don't include bundles. But anyway, this bundle was ultra limited, so I don't expect anything fantastic.
And yes, PS4 sales are front-loaded, but it's completely normal since the userbase is far smaller than PS3. Destiny and Watch Dogs debuted higher on PS4, but from the second week PS3 sales were better than the PS4, and final sales will be similar for both versions.
This thing will continue until PS4 gets a higher userbase.
About The Evil Within again, sales should be close for both versions. It's very possible that PS4 leaded the first day since its userbase is more hardcore, but from there PS3 has more chances to sold better, because it has a higher userbase, including casual people who don't pre-order but at the end buy the game.
