Whatever happened to. "Here's our precious game. Please, play them."?

It's not just 3rd parties that Nintendo fans have to beg, but also first party games. i.e. Xenoblade

This problem seem to only happen to Nintendo. Why is this?

Nah sony does it as well. Ni No Kuni, Demon's Souls are two examples. The only reason Xbox doesnt have this problem is because they are non existent in japan.
