No, 3DS wouldn't be able to run both games with the scale they had on Wii. Also, as Vita has already shown, console ports are not what handheld gamers are interested.
I think it's a bit early to be porting these games now. For the 3DS successor, sure, but not now.

Maybe Twilight Princess because the character and setting design might really pop out in 3D.
I know the preference is for Majora's Mask and I would love to see another version of that, but I also have gotten the idea of a full HD remake on the Wii U stuck in my head and think I'd prefer that.
