There were only a few replies to this thread so I'm listing only dungeons with 3 or more mentions, as a whole lot of them got mentioned twice. My votes are inclusive.

LOL! Seriously, if you check out my OP, you'll see that I listed 5 dungeons from Majora's Mask, and there are only 6 dungeons in the game, 2 of which are side quests! That game was very, very well designed. Are you gonna play it on an emulator or would you wait to see if Operation Moonfall results in Nintendo making a Majora's Mask remake? Stone Hedge deserves #1!
By far the single most amazing and symbolic temple of all Zeldas. The story of Majora begins to tie up together, and the boss battle was incredibly fun.

The problem is that I got bored with the game in the 2nd temple and I stopped there. And I borrowed it of course. I'm not sure if I want to get it as I want to play other games so its not high in my list.
