Mostly in that big group of random NPCs that starts below the Great Deku Tree.

I'll have a go (though i have only played OoT, MM, WW and TP)

On the top left is Renado (TP - leader of Kakariko)
the 4 below and to his right are Rusl, Ashei, Shad and Aeru (TP - the band you meet in full in Telma's bar)

I am not sure who the mustachioed man is, but I think the redhead girl is Malon (see below for Malon)

Then there is Ilia (TP) and Epona, with Talon and Ingo (OoT - men who live on Lon Lon ranch).

I have no idea who the married couple are, nor the man with the map (he reminds me of someone I have seen in PH art though)

Tijo (MM - drummer from the Zora band)
Tingle (MM or WW)
Cremia (MM - milkmaid) [OR older Malon (OoT)] and presumably Malon (OoT - milkmaid who tends Epona), which means I was wrong about the previous redhead.

With the telescope is Aryll (WW - Links sister)
then the pirates (WW)... Gonzo, Senza and Nudge on the top, and Niko, Mako and Zuko.... with Links Grandma below them.

I don't recognise the one that looks like a brown Zora (below the drummer Zora) nor the eggshaped guy with the top hat.
They are Evan, the Keyboard player and Toto the manager of the Indigo-Gos (MM)

Below them though are the other two Zora from the Indigo-Gos (MM - Zora band).... Japas and Mikau
to the right of them is Lulu (MM - Zora who joined the Indigo-Gos as a singer)

The wizard in blue/white and the witch in black/pink I don't recognise
The white-bearded blue-skinned guy Goron is presumably Darmani (MM - ghost Goron)

below them though is Gor Abizo (TP - one of the Goron elder) holding a baby Goron (the baby might be the one who runs the night store in Kakariko?)

in the middle at the bottom are The Skull Kid (OoT) and Fado (OoT) followed by the Deku King (MM) another Deku and the Deku Princess(MM) with the Deku Butler (MM).

^ The married couple look like Anju and Kajei from Majora's Mask.

Yeah... I kept searching in my mind that face paint. It seemed so familiar yet I couldn't put my finger on it. Also the way he looks like shadow link just threw me off I suppose. Oh well, got them all but him.
