Two numbers given in sound are number of standard speakers (the first number) and the number of LFE (speakers that play sounds to low in frequency for a normal speaker to be capable of making). 5.1 is standard surround sound (three speakers across the front, two at the back, and one LFE that is theoretically directionless since the sound carries through the floor). It makes no sense to have that on a portable. Even with Dolby's virtual 5.1 that works with two speakers they need to be further apart than a handheld and won't sound good anywhere in public.
It actually means that the 3DS supports 5.1 channels of sound which means a center speaker, two front speaker, two rear speakers and a subwoofer for those that are not sure what a sound channel is.
Not sure why it would need it be to be perfectly honest unless the console ships with '3D headphones' or something.
edit: beaten :P

I don't always play my handhelds on the go. Are you telling me that none of you ever hooked a handheld to, say, a PC speakers set?
You can buy 5.1 headphones for your PC, maybe that means 3DS will have an optiona 5.1 headset.
What?? it'll have a subwoofer?
So it's not only 3D graphics, it's 3D sound too??
I'm entirely uncertain as to how that is possible
