I don't think those examples are comparable. Mario is a family friendly cartoon platformer, and giving him a real gun is obviously completely out of place. Metroid is a science fiction video game set on alien planets. Giving Samus a futuristic bike that looks very much in line with her new suit as a mean of fast transportation (as we have seen, this new planet seems quite massive to traverse by foot, Metroid Prime is notorious for how slow Samus is) is not out of place. Being a first for the series doesn't mean it doesn't belong.
Now, maybe when the game is out it turns out that the bike is a horrible gameplay decision. But just going by looks, aesthetics and world cohesion, it fits just fine.
