The JRPGs I've played with the worst stories would have to be the Paper Mario games (although I absolutely loved Thousand Year Door for its terrific writing and sense of humor.) The original Mario RPG on the other hand had a cool story because it was completely different from the usual Bowser-kidnaps-Peach; Tries-to-rule-world formula.
JRPGs with the best stories I've played, I'd say first the obvious choices, Chrono Trigger and FFVI, but I also love the Ys series for its huge over-arching storyline from game to game as well as great characters, and kick-ass music that really fuels you're adventures.

You know I was always wondering why no one ever used the dollar sign for $ony, but then I realized they have no money so it would be pointless.
