At that point you’re just playing a different game. Best way to play FNV/3 is completely un-modded and vanilla. If it ain’t vanilla it ain’t right.

There are some mod packs that are designed to preserve the vanilla games and only improve the graphics while staying true to the vanilla artstyle, but they didn't have very high success percentages on Nexus Mods and indeed I tried one and it didn't work for me. That is why I went with Begin Again, if you follow the instructions precisely it actually works unlike many of the other modpacks.

Honestly aside from the fact that you play as the Lone Wanderer (Fallout 3 protagonist) in New Vegas, since it combines the two games into one, the Begin Again mod pack is one of the more Vanilla friendly ones. Almost all graphics improvements are done while staying true to the vanilla artstyle (save for the removal of 3's infamous green puke filter). The gameplay and quality of life improvements are mainly done to add gameplay and quality of life improvements from Fallout 4 and 76 into 3 and NV, which feels consistent with what we will likely get from the official Fallout 3 remaster/remake.

They also included the official Josh Sawyer mod, the mod that Fallout New Vegas director Josh Sawyer designed for New Vegas with balance and gameplay improvements that Sawyer had planned for New Vegas but which got cut for time due to Bethesda wanting NV out one year before Skyrim so that the two games wouldn't divide the Bethesda fanbase between them in 2011.
