I think the major "problem's" with MP2 was that it was too challenging for players. You hear people whinge about backtracking, which is a very Metroid trait, they also whinge about ammo and being hurt outside the bubbles in Dark Aether, and let's not forget the overall toughness of bosses, some that seemed to take half an hour before they fell.
I personally loved it, it's the journey of the hero, you're pit with all these challenges before you, and pretty much get tortured but you soldier on through it. Well most people do, the weak tend to give up and sell the game. And I agree with kenology with his reference to it being the Majora's Mask of the Metroid saga. People will hate it for similarities, even more people will hate it for introducing new challenges. MM introduced limited time which some people couldn't stand, MP2 introduced limited ammo and limited movement in darkworld.
By the way, I think Soleron's response was pretty meh, any game can be simpled down and made to look "repetitive". Brown, purple, grey, OMG! Travesty! :P
