I had already kinda thought about the Blight being caused by something but I was thinking Eikon usage. When non bearers use magic through the shards, the Aether is pulled from the environment itself but Cid believes that the Aether doesn't just disappear; It go's somewhere?

1 - Yes that's what it was but there's a 0% chance that's who did it. The relationship between those two characters would not allow for that. This is GoT style politics, almost certainly framed.
