I've been replaying Prime 3 the past few days and it just reminded me how awesome the game is. Replaying it made me all Metroid-crazy, so I decided to buy Super Metroid.
Anyway, there isn't much of a real story in the first two games, although there is quite a bit of information about the planets and and their history (which is very intriguing) when you scan for lore and other stuff.
All you need to know is that in the first game, Phazon was introduced. Metroid Prime is the last boss (duh) and when you beat it, Dark Samus is born. Then in Prime 2, like some one else said, all you need to know is that Dark Samus is evil and you gotta kill the bitch.
Prime 3 is more interesting. Since it's the last in the trilogy you're going to be looking for a way to end all the craziness!
