It's not just the Youtube music vids. I mean, Nintendo is still suing people into oblivion for hosting 20-30 year old ROMs. Meanwhile, Sega is offering unprotected ROM purchases of almost their entire Genesis library on Steam at extremely affordable prices. If you want to stop piracy, do what Sega is doing not Nintendo. Yes, Nintendo is within their right to take down these channels/sites, but it is the dumbest thing in the world if you actually want to stop infringement and you're making criminals out of your biggest fans. If Nintendo made a platform for downloading their older ROMs at the same prices that were charged on the Wii U eShop, I am pretty sure that they could kill off at least half of the illegal ROM sites out there overnight not to mention make a fortune on something that has practically no input costs on their end. It's the same with the music, Nintendo could easily be uploading monetized official OST's on Youtube that people would rather listen to and then there would be practically no demand for these unofficial channels.

Nintendo is creating the conditions for a thriving underground market for their content, the same way that prohibition in the last century gave life to the mob. It was well known (just watch the Godfather) that the legalization (with regulation) of alchohol consumption and gambling in the mid 20th century devastated organized crime in America. If Nintendo had any sense they would learn from this important piece of history. It makes way more sense to redirect and work with the natural ebbs and flows of the market then to try to be a dam that holds back the entire current and try to rewrite reality.
