As awesome as the finale was I still don't quite understand the ending;

how did the X-Quiet Robe turn Samus back into her normal self? His gesture indicates he is his conscious self, but how then is he able to retain control of his X-replica, and why then did he turn the EMMIs back on to hunt Samus earlier when he is first turned into an X?
