It appears that the site chose to only use one game from each franchise, with the exception of Final Fantasy(as those games are so different).
No LttP, Half-Life 2, Mario 64, ect.
These lists aren't really, "Best game of all time" they are designed to be diverse and throw respect to all directions. So while they might think that all 5 of the best games of all time are Zelda or Mario games, they could never do that, because it was skew and marginalize the list. Therefore, they choose one game to represent the series.
