But yeah, a well made story is problably my main concern for RPGs. There are some games that I disliked the gameplay, but still enjoyed the game a lot because I've found the story nice and felt in love with some characters 

Don't know if you have played Final Fantasy 7 or 9 before.  Both games are available on the e-shop, and I think they might even be on sale now.  They both have extremely good gameplay and a fantastic story and characters.  The only thing that might turn people off are the dated graphics, but that doesn't sound like a concern to you.  Final Fantasy 8 also has a really good story, but the combat system is not that great IMO.
