People are very vocal about Metroid and the pedigree of the series, but, when a game comes out, few buy it. Being on the 3DS definitely hurt its sales a lot, too, but the series has never been really big outside of Super and the original Prime. If I were Nintendo, I'd shelf it for a long while again if Prime 4 isn't a big success.
