According to their Earnings Release Supplement, at page 4 the software sales includes bundles and digital, so that's most definitely sold (otherwise, shipped wouldn't include digital, I guess)

Going by that logic it would be... inconsistent to release numbers for only shipped consoles. I believe adjustments were made in that regard when the Three Months Earnings released.

Perhaps we should seek for someone who could confirm that.

For consoles, Nintendo shows shipments. They refer to them as sales because shipping is equal to selling to retailers.

For games, Nintendo shows shipments including digital sales. Once again the same logic applies for physical goods, shipments are refered to as sales because the goods are sold to retailers. Or in other words, the sales figures for games on NIntendo's website consist of sold through copies, copies on shelves of retailers and sold digital copies.
