This is not entirely true. Yes, they made a loss in the first fiscal year. But they posted a profit in the second fiscal year, after I am Setsuna was released on other systems worldwide. Lost Sphear sales are down compared to I am Setsuna, but the situation is not as bad as you seem to think.

FYE March 2016: 244.19 million yen loss
FYE March 2017: 236.66 million yen profit
They lost roughly 7.5 million yen after 2 years. That's less than $70,000 and nowhere near close enough to make a studio like Tokyo RPG Factory close. Titles like Lost Sphear don't need huge numbers to turn a profit. Reused assets are going to bring development costs down, and the game has yet to be released in other markets.
