Seems like Indies are the ones who often like to include a manual. I loved the one that came with the Switch version of Binding of Isaac, as it was clearly designed with the original Zelda's manual in mind... went and grabbed my original to compare the two, was a lot of fun.

Shovel Knight also has an NES-styled manual.
