The one that has lingered the longest that I'm aware of is supposedly Miyamoto somewhat trashing Donkey Kong with the line:
"Donkey Kong proves that players will put up with mediocre gameplay as long as the art is good."
The weird thing is, there's not really much evidence that he ever said that, with people regularly citing different origins for the quote without providing concrete proof. What seems most likely is that something akin to that was said as Miyamoto described how he was pressured to make Yoshi's Island look more like DKC, and a poorly translated reference is all we've gotten. Regardless, as with many things on the internet, people really only began talking about it in the mid 2000's, and so Miyamoto responded to this supposed quote a few years back:
"The first point that I want to make is that I actually worked very closely with Rare on the original Donkey Kong Country. And apparently recently some rumor got out that I didn't really like that game? I just want to clarify that that's not the case, because I was very involved in that. And even emailing almost daily with Tim Stamper right up until the end."
Stamper, meanwhile, supposedly was very excited to meet with Miyamoto shortly after these comments were said to have been made, and they did many interviews together about the game. Factor in how oddly out of character it was especially considering he put a ton of work into it, and it's probable that some lost-in-translation remark was blown out of proportion and has been pissing people off ever since.
