This won't happen. VR, like 3D, is just niche and cannot be mainstream. Nintendo made 3D as easy to consume and develop for as it gets and guess what, nearly everyone just turns that shit off. VR won't be any different.

3D was and still is very mainstream in cinemas. Not so much on tvs or handhelds, which is because it doesn't add that much on a small screen. Being aware of the borders at all times ruins the effect, as well as the static viewpoint which is very noticeable on smaller screens. Even on a VR device 3D 360 videos don't work very well since you can't move in the scene.

VR does have a lot to offer for games. Some VR games can't even be played when you turn that shit off.

3D is just one small part of VR, it's not like VR. VR would still work without stereoscopic 3D. It doesn't work without positional tracking, yet the industry insists on presenting 360 videos as VR. VR cameras haven't been invented yet.

VR is different.

I wonder though if holographic cellphone displays will offer enough not to turn that shit off. They're being developed now. Just as 3D wasn't as good on 3DS as in the cinema, I doubt a holographic image floating above a cellphone display can give a comparable VR experience. Yet perhaps a holographic DS is something Nintendo would be interested in over strapping the Switch to your face.
