Um no. The polycount in Yakuza is triple that of minecraft easily.

Thanks to the power of the PC platform, players have been able to make it look much better than it comes out of the box.

Even vanilla Minecraft looks miles ahead of of the first Yakuza, despite the lower resolution textures.
The PS2 could not handle all of those voxels.
Minecraft's art direction also helps it stand out.
Yakuza was shooting for realism (a sort of it), and on the PS2 failed horribly.

The character models, textures (mods not withstanding), and animations are all better in Yakuza. Anybody can stack thousands of blocks together in 3DS Max. This is like comparing Breakout or Tetris to Super Mario World.
