There was an interview where Reggie said the reason they put Metroid: Samus Returns on the 3DS is because the console has 68 million units out there, and a sizable number of these never heard of Metroid before. The 3DS has the perfect userbase to show young people what Metroid is about before the Metroid Prime 4 comes. Likewise with the mobile games for Pokemon, Fire Emblem, and Mario.
Nintendo is using the 3DS and mobile platforms to introduce their IP's to more people so that they have a larger impact when they come on Switch. There is no need to worry about the unified library considering that there is a dedicated pokemon game in production for the Switch and the amount of software that is already announced.
Nintendo seems to know what they are doing. They are making a platform with multiple form-factors that have different audiences to suck people into their IP's. It is clever.
