I don't know - not do i understand - what their plan is.
If you asked me before Nintendo announced their E3 plans, i'd say their main concern would be 2018 (1st party and whatnot) and probably use NDs to promote their 2017 games. But i just don't see any excitement or will to speak about 2018. Weird.
I really hope they do reveal something great for 2018, at least.
I agree that E3 might not be the place to reveal Snes mini, but i don't think it would harm Switch.
If it does happen, the potential to hurt Nintendo's VC plans, is there. You can't change that.
The difference would probably be on timing.
Maybe that will happen... one day! :D
