I believe in the article, they state that they don't count digital only titles in the counts, and I doubt it counts paid for titles. I believe it states that it's only Nintendo made titles that are not digital only titles, so stuff like Pokémon picross and the recent dr Mario games aren't counted.

You're right, they do exclude digital titles (although NES Remix still counts as it saw a physical release. Don't know about others).
They counted retail, which includes paid for titles, 2nd party and probably published titles aswell (nothing in the article excludes these ones).
