Taking down a president is a tricky situation. For one they cannot go directly at him until they have enough proof. What they can do is first go after his people and if they have enough proof they commited a crime see if they can get them to role over on him. Just because there is no proof whether Trump himself was working with the Russians does not mean there isn't movement on the people under him. The fact that Comey was seeking more resources to go deeper and also has a grand jury sending out subpeonas means they are activly going after Flynn. If you believe if Flynn has something on Trump he will not role if faced with a lot of prison time you are kidding yourself. His lawyer is already asking for immunity which is probably standard protocal but things get very difficult if the Justice department get any leverage. One thing is clear about the justice department is that they are not fast but they can be very through and once they are on your butt they will continue until made to stop. The first salvo Trump did was to fire Comey to make them stop and thus look even more gulity of something. It might have nothing to do with Russia but it definitely has something to do with him not wanting this investigation to go further and reveal some real dirt he is hidding.
