As for my vote, Kingdom Hearts 2, Mario Galaxy, and RE4 are all pretty damn great 
Honourable mention to TMNT IV, Ocarina, Mario 64, Perfect Dark (I count it as a Goldeneye sequel), Halo 3, Paper Mario and Mario & Luigi: Superstar Saga (SMRPG sequels), Super Mario World
