So should they remove the option of just going straight to the final boss? That's part of what made the story more open to coincide with the open world. You discover the story yourself, you can go to the Master Sword first even before challenging the Divine Beasts (which fit into the lore of the story so that's what made them the main dungeons and all). All the story elements are meant to be discovered at your own pleasure.
i think this will be an interesting debate Nintendo can look into for the next game or so. SS was more linear but more story focused, while BoTW was completely open world so the consequence was a little lighter on story focus due to wanting to give players freedom to experience Zelda however they like, even if they choose to just go straight to the final boss and all.
