Yes a Digital Unit is still a Unit, and it will include all software digital/retail including eshop content.

Companies do not release software figures without including Digital. Whether it be Pokemon Sun & Moon, Mario Kart 8 or Uncharted 4 sales.

these numbers do not include Virtual Console or eShop exclusive titles. Its shipped+digital of games available at retail.
