I've been playing with DS homebrew for some time, here's a few of the programs that I'm still using:

Games:
ScummVM:

If ScummVM hasn't been ported, it isn't homebrew... :)

OpenTTD:

It's playable, but not 100% there yet. Still, this is one of my favorite games, so even a passable DS port gets a bit of play.

LemmingsDS:

Lemmings are always good for a quick time killer.

Still Alive DS:

This is a new game, so far seems pretty polished and fun to play!

I've also got QuakeDS installed, it's pretty smooth and not a bad version. No music though.

Apps:
DS Organize is pretty decent for what it is, there isn't anything better.

Colors is a cool paint program, the ability to save your work as an animation is cool

Pocket Physics was fun for a little while, but buggy, it's locked up on me a few times.

I've also booted Linux on here, but it's a fairly limited environment. I've got an R4 and an EZ-Flash-3-in-1 for the extra RAM for Linux. I've done some coding on the DS, but nothing major yet, mostly graphics loaders for older games that I'd like to see on the DS. (like XCom!)  Time is, as always, an issue.
