Japanese retailers can't return stock as far as I'm aware.  That means they're the ones losing money, not Square Enix who will be fine out of the whole thing.

Only downside may be the damaged relationship with retailers who will be more cagey about ordering stock next time, leading to potential shortages from future games (which would impact Square Enix).  With the advent of digital, though, that's no bad thing!
