The difference is that Pinball came at a time when Nintendo was actively making awesome full-blown Metroids, whereas FF comes at a time when we've been 6 years without a series entry, and this is all we get for the foreseeable future.
Metroid should be higher on Nintendo's priorities, not because it'd sell 10 million copies or anything like that, but because it would keep their fans happy and improve their "only makes kiddy games" image.
