Story > gameplay. I'm surprised I'm saying this but this is how it seems to be. Great gameplay without a good story feels a bit empty. However, great story with at least decent gameplay is better overall. Still, these two are probably the most important single factors in a game. Oh, not to forget atmosphere and sounds (no sounds > bad sounds though). Atmosphere, in fact, is very important. Possibly goes even over story, somehow.

It all comes down to personal preference, of course, but I'd actually argue the opposite. Some of my favorite games had roughly zero story (puzzle games, Mario, Sim City, etc.).  On the other hand, a game with a fantastic story but crappy gameplay leaves me wanting to stop playing, as I can already get much better stories in movies, books, the theater, and other venues. So for me, good gameplay trumps good story, although having both is, of course, preferred.
