While Solid Snake is a badass, I'm going to wait until after I play MGS4 before I make a judgment on that.
Right now, I'm leaning towards Big Boss a little bit because of how he interacted in radio transmissions in MGS3 (many were pretty funny). Also, the CQC and his mission to take out The Boss was good. Oh, and I can't forget how much he gets his ass kicked yet still goes on.
Not like Solid Snake is worse. There has been a bond with Otacon and the things you could do in the Tanker part of MGS2 were pretty funny. Snake is pretty bad ass in that he got to take down the ultimate soldier twice and he learns CQC for his final mission against Liquid Ocelot.
I don't know man, it's a tough decision.
