I dunno - game of thrones? The Darkness and Abadon in Supernatural? Eliza Dushku's character in Buffy. Lots of them in American Horro Story. Revenge. There's quite a few of them. It's not very rare.

Not main villains, but yep there are a few support villains here and there... But when taking in the broader sense we have a lot more protagonist and antagonist of male gender than female. For me that isn't even a problem because on human history most "heroes" and warriors were male.
