Tomb Raider has more gameplay elements opposed to story, but after playing both games on hard, Uncharted is easily much harder (omitting tombs and treasure searching). Tombs and treasures are superior in Tomb Raider, but everything else goes to Uncharted imho. The pacing of the story is better, and the characters actually mean something. Lara Croft does not need to have people following her. Nathan Drake is strong, but still feels the need to have his loved ones near him. They help him when he is not best on his own. Missions that I dont even think Lara could take herself, but Square is so desperate to seem like this overpowered rambo that she doesnt need others around. What a waste. Oh well...Lara is still cool though, but yeah as an overall package Uncharted trumps Tomb Raider by leaps and bounds. Multiplayer included. Out of lara and Nathan Drake, I believe Drake as will go don in history as one of the most convincing characters.
If you're into core gameplay Tomb Raider is the better option as it gives you more freedom. Uncharted is the indian jones wild ride though, but realizes that wild ride comes from the fact that they restrict some freedom to begin wth.
