In terms of damage to their brand, its been done already, for like the past 4 years. Skipping E3 this year won't do them much more harm, especially since Zelda U alone is bigger than all of the E3 games they had playable last year combined. 

Either way the difference is negligable. 

But they aren't gaining either, and this is where the problem truly lies. 13 million is surely NOT what they are aiming for with NX, and yet it seems as if keeping the 13 million they have now isn't a priority, lol. 

As I said they are gaining through having a week of press exclusive to them. This can't happen during a week like E3 were dozens of Huge announcements are going to happen and press are being shuffled from one thing to the next. That is a good reason to reveal outside of E3, likely why MS did so a month before and sony 4 months before.

As far as keeping the 13m they currently have, I don't think that has anything to do with the NX reveal being at E3 versus July-September. They have already announced that they're going to reveal the system this year, if waiting an extra few months to see it puts people off the system (without actually seeing it), they were never a reliable audience anyway. People are annoyed that they're not at E3 with the NX which is understandable because its what we expected, but that will be completely forgotten about once the system reveal datte is announced, just as Uncharted 4 being delayed from December 2015 to May 2016 is now a mute talking point. Anyone who holds gruges like that are in a completely ignorable minority.
