Well, they didn't want to avoid a fight. Iron Man had like a day and a half to capture Cap and his team. So he needed them there, and he needed them to stay there. If he blew up the plane, then that means they could just peace out, and then they'd have to try and catch them... which would be a more difficult fight.
And, quinjets are REALLY expensive. Top of the line advanced technology. We're probably talking upwards of a billion maybe several billions. Also an important method of transportation when shit is going down far away.
Would've been a bad idea to blow it up.
