I watched the video and I am mega confused about something. Why does the 3DS version look out of contrast and so bright? I can tell you that my copy of the game doesn't look like that, and I doubt my 3DS is a special snowflake. This a very bad comparison because the recording quality is crap. It doesn't even look remotely right. Then again.... even screen shot of a 3DS game looks like shit in comparison of how it looks on screen :/ 3DS games need to be bullshot for that reason.
I've played and beaten the PS2 and 3DS version and I got my friend to play the HD version on the PS3. I watched him play it all the way through. The resolution is worse on the 3DS and there are indeed a fair few jaggies, but the details and poly count was higher. You can see the details on his beard and hair, which was more or less missing on the HD version. There's some environmental details removed but the textures on character models were higher. The frame rate was an issue on the 3DS.
Something I do want to add... the Vita version looks amazing! I'm impressed, but I shouldn't be, the DPI would be very good. I love how they brought the color out more. The HD collection is just a resolution increase from the original PS2 games, where Snake Eater 3D had new models made for the game, with higher poly count. Also the game play was better on the 3DS, improved controls and you could do a few more things that really helped the experience imho.
