Considering this is fiction, I don't see why that's a problem. They've been given romantic teases as far back as the ending of Zelda II on the NES, and the assumption is that that common boy saved the entire kingdom to begin with.

They might not be teased as romantic in every game, but the bond between Link and Zelda is generally a commonality. This is taken back further based on Skyward Sword manga prologue, which confirms their relationship extends as far back as the ancient war, in which Zelda and Link were confirmed to be reincarnations of the goddess and her chosen hero. They've been linked across time ever since, regardless of the peerage they have in each time period.
