Twilight Princess is best of the three easily. It gave a sorta Lord of The Rings feeling when it comes to atmosphere. Also out of the three it felt more like fantasy. The other two felt like anime. Which maybe bad or good depending on the person.
As for dungeons and gameplay wise. Still Twilight Princess. The only good dungeons in SS was the 3rd and 4th one for me. 1st was ok. 2nd,5th and 6th were horrible. Wind Waker had some boring dungeons. I think I only liked that undead dungeon in the 2nd half of the game.
