Which zelda game of the Gc/Wii era is the best, I am going to mark them on certain criteria to find out. Two points for first, one for second and none for last. 
OPENING
SS and TP take ages to get going with TP being the worst, in WW you get your green tunic really early and then you're straight into the action. WW:2PTS- SS:1PT
STORY
More emotion in the SS and TP stories with SS having a greater emotional impact. SS:2PTS-TP:1PT
MUSIC
Those beautiful stringed instruments  give WW the points. SS is the least memorable although it still has some great dungeon themes. WW:2PTS-TP:1PT
EXPLORATION
Easy decision WW:2PTS-TP:1PT
SIDEQUESTS
WW folowed by TP for me. SS is a bit lacking in this area and only has 24 heart pieces. WW:2PTS-TP:1PT
ARTSTYLE
I prefer WW over SS because I don't like that blurry filter in SS. TP is the most generic. WW:2PTS-SS:1PT
LINK
Links appearance matters to me and i don't like the look of WW link because his face is too round and his long torso and short legs make him look chubby. SS link looks great but TP link looks the most baddass. TP2PTS-SS1PT
DUNGEON QUANTITY
Just count them. TP:2PTS-SS:1PT
DUNGEON QUALITY
This is a really tough decision between TP and SS. Lanayru mining facility is my all time favourite zelda dungeon so i'll give SS the points but only just. SS:2PTS-TP:1PT
BOSSES
TP bosses look great although they are too easy, something which WW is also guilty of too. SS had some interesring bosses even if you had to fight some of them three times. TP:2PTS-SS:1PT
COMBAT
SS has great combat but only when it works so it is between the other two. TP has more moves than WW. TP:2PTS-WW:1PT
DIFICULTY
SS is the hardest and WW the easiest. SS:2PTS-TP:1PT
COMPANION
Midna is awesome, the king of red lions is okay and fi is infuriating with her constant interuptions. TP:2PTS-WW:1PT
ARSENAL
WW has standard run of the mill zelda items, TP has some great new additions but the beatle is the best item in any zelda game for me. SS:2PTS-TP:1PT
TOTAL
TP:17PTS-SS:13PTS-WW:12PTS 
So i think TP is the better game overall, just remember it is only my opinion.
