Haven't tried it for myself yet, but I use the wii classic controller which requires wjoy as Dolphin cannot directly link to the classic controller
Not sure if it is the same case, but there is no configuration needed for the controller with that program itself, but rather, I did all the configurations on the Dolphin Emulator itself and it works like a charm
