This is only a problem with the N64 titles, I think. N64 VC games aren't the only titles to have a bit of input lag (though theirs is the most apparent). That, I'd imagine, comes with lazy porting. The other, which is the analog control, I think is just another failure to adapt the control stick differences between the N64's and Wii U's.

Nintendo is just plain lazy with the Virtual Console, I guess.
